I found the answer - in case anyone has the same question.
You change the name of a project through the corresponding *.prj file.
In my situation these *.prj files are located in the path: C:\.... \Transit NXT\config\global
Change the name of the *.prj file you see in Windows Navigator.
Open the *.prj file using the standard Windows text editor (Notepad).
Edit the line "ProjectName=" and fill in the name you just gave to the file you're working in.
Save & Close.
Restart Transit.
NB For experiments with files which contain essential settings it's always wise to copy & rename the original file first (something like [originalname]OLD.prj).
In case anything goes wrong, you'll still have the original settings (just give the file its original name back by removing OLD).
