It's time to update. With every update for NXT there will be more and more issues, because XV is not supported and won't get any updates. It'l like running Office 2013 on Windows 3.1. Working with NXT projects in XV is a gamble. I can't recommend using XV for NXT projects.
What you can try is - delete all sub and mts files from the folder (or move away), so that the reference material is calculated again. Reassign reference material. Check if language pairs have same number of segments.
