Apologies, I just realised that I misread your post and explained something you clearly already know! Unfortunately I don't know of a way to make this the default, since it can be user-specific on whether subfolders should or shouldn't be imported, depending on how files are structured within an organisation (e.g. for websites there could be multiple subfolders that are irrelevant for translation).
I have just tested it with a project template, but this is still a user-specific selection at the point that the files/folders are selected. You may, however, find a template useful as you can slim down the number of steps in the import process and just leave a fewer number of options to consider, which I find useful for me in concentrating only on the settings which are relevant for that job.
